Since the primary subject is the sunken tree trunks I would suggest eliminating the shoreline in the background by cropping down to the the first patch of sky in the reflection or even just above the rear most tree trunk.

 

I like to colors and the subject of the image. Why not make them more prominent?

What you've done right is get an interesting subject and try to photograph it interestingly. I don't mind that the shoreline appears in the background, as it gives a little more context. But what might be useful is shooting in more complimentary light, e.g. overcast or dusk/dawn. Also, try using a polarising filter to reduce the reflections of the sky and saturate the colours some more in the main subject.

Me, I like the reflections; I wouldn't try to get rid of them. And I think I'd probably crop out the shoreline, but I think I'd leave the trunk sticking up out of the water.
