the D1X was built basically on the same sensor as the D1. While the D1 was officially a 2,7 MP Camera, it consisted of a a 10MP sensor, where 4 photosites were logically bound together to reduce noise. You might remember the rectangular pixels of the D1X, achieving 5,4 MP natively and interpolated to a more useful pixelmatrix (3008x1960). The 10MP option is available in Nikon Capture and does nothing else than saving the true physical layout of the D1X sensor in your file. What is the cost for this? Besides more size, you might encounter eventually more noise.
