I would recomend you the following after using tone mapping software ( I think you used photomatrix or something simmilar)

Open the tonemapped and the different exposed images in PS so you can create one image with three or more layers and then you can remove the unnatural shining over the trees very easy with taking what you need from the darker (sky) layer

Thank you for your advice, but this image is not an HDR so has not been tone mapped, its from a raw image processed in photo shop.
