ShunCheung
The biggest difference is that the D90 has a built-in AF motor and therefore can drive older non-AF-S type lenses to auto focus. The D5000 lacks that AF motor. (AF-S means the lens has a built-in AF motor; the older AF lenses do not have that motor. If neither the camera body nor the lens has any AF motor, naturally you have no AF.)

Additionally, the D90's pop-up flash can be Nikon's Creative Lighting System master flash to control external slave flashes.

Nikon offers an optional vertical grip the MB-D80 (originally designed for the D80 DSLR but is compatible with the D90 also). There is no Nikon vertical grip for the D5000.

The D5000 has a swival LCD screen while the D90's LCD is a bit larger but is fixed.

The D5000 uses the smaller EN-EL9/EN-EL9a batteries. The D90 uses the EN-EL3e.

See also this previous discussion this topic: http://www.photo.net/nikon-camera-forum/00TFB1
frank_skomial
Other differences are LCD control panel on the top of D90 camera that is missing from D5000, and two control wheels on D90, instead of one on D5000. Possibly few others...
trevans
The D90 has a depth-of-field preview button, whereas the D5000 does not.
shuo_zhao
It really depends on what you need and what you want to do with it.
Here are a few things Shun, Frank, and Tim have missed:
#1 Aside from having two control wheels (this is nice if not mandatory for experienced shooters, yet it's complex if not unnecessary for casual snapshooters), the D90 also features quite a few direct controls buttons and switches (metering, AF mode, WB, and other settings have their own dedicated controls and are not buried in the menus).
#2 The D90's screen is not only larger but it also features VGA resolution: it has 4 times as many pixels as the unit on the D5000. This allows your images to be shown in greater detail.
#3 The D5000 is cheaper than the D90 price wise. It's priced at $660 at B&H. (yet it probably has the same sensor/processor as the D90)
ShunCheung
Geez, I meant to highlight the important differences rather than providing an exhaustive list of all the tiny details. Nikon USA provides a very detailed list comparing their current DSLRs:
http://www.nikonusa.com/Assets/Common-Assets/PDF/DSLR_Compare.pdf

One thing to keep in mind is that the D90's viewfinder is a pentaprism while the D5000 is a pentamirror. At least in my mind the D90's viewfinder is considerably better. Whether the D5000's viewfinder is good enough for you or not is up to you to decide.
david_crook1
I purchased (pre-order before they were available) a D5000. In retrospect, I wish I would have gotten a D90 instead.

D90 has:
Better/bigger viewfinder.
AF motor drive in body -> cheaper lenses (e.g. 50mm AF-S >$400 vs 50mm AF $100)
Wireless CLS master (SB-600 works remotely without SU-800)

Just a single lens alone can make up for the price difference.
